Аннотация: Background: Protein translation is a multistep process which can be represented as a cascade of biochemical reactions (initiation, ribosome assembly, elongation, etc.), the rate of which can be regulated by small non-coding microRNAs through multiple mechanisms. It remains unclear what mechanisms of microRNA action are the most dominant: moreover, many experimental reports deliver controversial messages on what is the concrete mechanism actually observed in the experiment. Nissan and Parker have recently demonstrated that it might be impossible to distinguish alternative biological hypotheses using the steady state data on the rate of protein synthesis. For their analysis they used two simple kinetic models of protein translation. Results: In contrary to the study by Nissan and Parker, we show that dynamical data allow discriminating some of the mechanisms of microRNA action. We demonstrate this using the same models as developed by Nissan and Parker for the sake of comparison but the methods developed (asymptotology of biochemical networks) can be used for other models. We formulate a hypothesis that the effect of microRNA action is measurable and observable only if it affects the dominant system (generalization of the limiting step notion for complex networks) of the protein translation machinery. The dominant system can vary in different experimental conditions that can partially explain the existing controversy of some of the experimental data. Conclusions: Our analysis of the transient protein translation dynamics shows that it gives enough information to verify or reject a hypothesis about a particular molecular mechanism of microRNA action on protein translation. For multiscale systems only that action of microRNA is distinguishable which affects the parameters of dominant system (critical parameters), or changes the dominant system itself. Dominant systems generalize and further develop the old and very popular idea of limiting step. Algorithms for identifying dominant systems in multiscale kinetic models are straightforward but not trivial and depend only on the ordering of the model parameters but not on their concrete values. Asymptotic approach to kinetic models allows putting in order diverse experimental observations in complex situations when many alternative hypotheses co-exist.

    A comprehensive modular map of molecular interactions in RB/E2F pathway

Аннотация: We present, here, a detailed and curated map of molecular interactions taking place in the regulation of the cell cycle by the retinoblastoma protein (RB/RB1). Deregulations and/or mutations in this pathway are observed in most human cancers. The map was created using Systems Biology Graphical Notation language with the help of CellDesigner 3.5 software and converted into BioPAX 2.0 pathway description format. In the current state the map contains 78 proteins, 176 genes, 99 protein complexes, 208 distinct chemical species and 165 chemical reactions. Overall, the map recapitulates biological facts from approximately 350 publications annotated in the diagram. The network contains more details about RB/E2F interaction network than existing large‐scale pathway databases. Structural analysis of the interaction network revealed a modular organization of the network, which was used to elaborate a more summarized, higher‐level representation of RB/E2F network. The simplification of complex networks opens the road for creating realistic computational models of this regulatory pathway.

Аннотация: The paper shows the efficiency of an application of the vegetation index image time series to determine long-term vegetation dynamics. The influence of large industrial centers of Siberia on the near-by vegetation is demonstrated. The analysis of the data shows that the influence of industrial waste is stronger in the Siberian North. These regions are characterized by critical conditions for vegetation existence. In the south of the Krasnoyarsk region, human impact is also important, but the possibility of vegetation self-rehabilitation is higher. The present-day economic situation in Russia is unique, with a temporary abrupt fall of industrial production and its following increase. Аннотация: This paper is devoted to the comparative stude of redundancy of genetic texts of various organisms and viruses. To determine the tedundance of a gene, we have introduced the strict measure for that latter. The measure for a text's redundance is the length of restriction of Frequence/Correlation Dictionary of a given genetic text. Frequence/Correlation Dictionary is the ser of all subsequences belang to a given genetic text, accompanied by the frequencies of their occurrence. The restriction length is defined as that one, for which all the subsequences (of that length) are unique. We have found, that genes of human viruses are less redundant, in comparison to those of human genes. Other aspects of a comparative redundance invastigations of the genes are discussed. The problem of the determination of <> intron could be treated by this methodology, as well, as the evolution of genome.

Аннотация: Difficulties in estimating terrestrial ecosystem CO2 fluxes on regional scales have significantly limited our understanding of the global carbon cycle. We present a method of using tall-tower-based CO2 concentrations for estimating CO2 fluxes over a forested region. With long-term measurements of the CO2 mixing ratio at a 300-m-tall tower, regional CO2 fluxes were estimated for several months, from the first obtained data. Estimates of a monthly-integrated surface CO2 flux over the region were obtained by the analysis of average gradients and estimates of the rate of vertical mixing between the atmospheric boundary layer (ABL) and the free troposphere. For the comparison of the ABL budget method and field measurements a zero-dimensional mathematical model of the ecosystem of Siberian boreal forests was used. The model is a system of ordinary differential equations with additional conditions superimposed on the parameters. The main occurring processes are described - photosynthesis, respiration, seasonal changes of active phytomass, water balance of trees, the influence of light, humidity, and temperature on photosynthesis and respiration. A technique and a complex of software tools for actualizing the spatial information in multi-user mode without a direct connection to the data store is proposed.

Аннотация: Рассмотрено тестирование программных комплексов по расчету времени эвакуации людей. Выделены ключевые участки путей, совокупность которых образует путь эвакуации. Приведены способы тестирования явлений, свойственных людскому потоку, на прямых участках и в сужениях. Апробирование тестов осуществлялось на примере анализа программного модуля SigmaEva, в котором реализована модель индивидуально-поточного типа.
Testing of programme systems for calculations of human evacuation time was considered. The key path parts which form the escape path were submitted. There were ways to test the human flow dynamics along straight paths and bottlenecks. These ways were examined by the example of SigmaEva module that realizes the model of individual pedestrian movement.

Аннотация: The paper presents the first steps towards an authorial integration methodology for heterogeneous data. Exposing information from multiple heterogeneous data sources demands a global (mediated) schema. We need a model to couple with the mismatches between schemata of different sources and to provide uniform access to the data. The virtual global schema is apparently more convenient for assembling big data sources because of useless time consumption during the processes of materialization and synchronization. Thus, an integral analytical model has been proposed as the global schema of heterogeneous data sources. The suggested model provides virtual integration of complex and diverse information for further analytical processing. It combines the original multidimensional design and lattice structure according to the formal conceptual analysis. The main goal of the paper is to suggest an approach to automatic mapping between the schemata of the disparate data sources and virtual integral analytical model with human moderation. © 2019 Copyright is held by the owner/author(s).
