    Statistical approaches to automated gene identification without teacher

Аннотация: Overview of statistical methods of gene identification is made. Particular attention is given to the methods which need not a training set of already known genes. After analysis several statistical approaches are proposed for computational exon identification in whole genomes. For several genomes an optimal window length for averaging GC-content function and calculating codon frequencies has been found. Self-training procedure based on clustering in multidimensional codon frequencies space is proposed.

Аннотация: A mathematical model of the far turbulent wake behind a towed body in a passively stratified medium, based on the known semi-empirical e-E > model of turbulence, is considered. A grouptheoretical analysis of the model is performed. With the help of the method of B-determining equations, the model is reduced to a system of ordinary differential equations, which is solved numerically. The resultant solution is compared with a self-similar solution obtained by direct numerical integration of the differential equations at large distances from the body.

Аннотация: We study an adjoint initial-boundary value problem for linear parabolic equations; which arises when modeling the unidirectional motion of two viscous fluids with a common interface under the action of a pressure gradient. Under some conditions on the pressure gradient, we obtain a priori estimates and show that the solution enters a stationary mode. For semi-bounded layers, we find the solution in closed form and indicate the case of a self-similar solution. We determine the volume flow rates in the layers.

Аннотация: We carry out a first comparison with spacecraft measurements of our recent three-dimensional, one-fluid magnetohydrodynamic (MHD) model for the anisotropic magnetosheath [Erkaev et al., 1999], using data acquired by the Wind spacecraft on an inbound magnetosheath pass on December 24, 1994. The spacecraft trajectory was very close to the stagnation streamline, being displaced by less than 1/2 hour from noon and passing at low southern magnetic latitudes (similar to4.5degrees). All quantities downstream of the bow shock are obtained by solving the Rankine-Hugoniot equations taking the pressure anisotropy into account. In this application of our model we close the MHD equations by a "bounded anisotropy" ansatz using for this purpose the inverse correlation between the proton temperature anisotropy, A(p) (equivalent to T-pperpendicular to/T-pparallel to - 1) and the proton plasma beta parallel to the magnetic field beta(pparallel to) observed on this pass when conditions are steady. In the model the total perpendicular pressure is prescribed and not obtained self-consistently. For all quantities studied we find very good agreement between the predicted and the observed profiles, indicating that the bounded anisotropy method of closing the magnetosheath equations, first suggested by Denton et al. [1994], is valid and reflects the physics of the magnetosheath well. We assess how sensitive our model results are to different parameters in the A(p) = alpha(0)beta(pparallel to)(-alpha1) (alpha(1) 0) relation, taking for al the two limiting values (0.4, 0.5) resulting from the two-dimensional hybrid simulations of Gary et al. [1997], and varying alpha(0) in the range 0.6 - 0.8. Input solar wind conditions are as measured on this pass. In general, the model profiles depend more strongly on alpha(0) than on al. In particular, decreasing alpha(0) narrows the width of the plasma depletion layer (PDL) and widens the mirror stable region. For the lowest value of alpha(0) the mirror stable region extends sunward of the outer edge of the PDL. For the other two values of alpha(0) and regardless of the value of al, it is contained within the PDL. Finally, we also study phenomenological double-polytropic laws and find polytropic indices gamma(perpendicular to) approximate to 1 and gamma(parallel to) approximate to 1.5. These results agree well with those of Hau et al. [1993] inferred from Active Magnetospheric Particle Tracer Explorers/ Ion Release Module data on a crossing of the near-subsolar magnetosheath.

Аннотация: The paper shows the efficiency of an application of the vegetation index image time series to determine long-term vegetation dynamics. The influence of large industrial centers of Siberia on the near-by vegetation is demonstrated. The analysis of the data shows that the influence of industrial waste is stronger in the Siberian North. These regions are characterized by critical conditions for vegetation existence. In the south of the Krasnoyarsk region, human impact is also important, but the possibility of vegetation self-rehabilitation is higher. The present-day economic situation in Russia is unique, with a temporary abrupt fall of industrial production and its following increase. Thus, we managed to analyze the degree of human impact on the environment within a relatively short-time interval. (C) 2007 Published by Elsevier Ltd on behalf of COSPAR.

    Hydrodynamics beyond Navier-Stokes: The slip flow model

Аннотация: Recently, analytical solutions for the nonlinear Couette flow demonstrated the relevance of the lattice Boltzmann (LB) models to hydrodynamics beyond the continuum limit [S. Ansumali et al., Phys. Rev. Lett. 98, 124502 (2007)]. In this paper, we present a systematic study of the simplest LB kinetic equation—the nine-bit model in two dimensions—in order to quantify it as a slip flow approximation. Details of the aforementioned analytical solution are presented, and results are extended to include a general shear- and force-driven unidirectional flow in confined geometry. Exact solutions for the velocity, as well as for pertinent higher-order moments of the distribution functions, are obtained in both Couette and Poiseuille steady-state flows for all values of rarefaction parameter (Knudsen number). Results are compared with the slip flow solution by Cercignani, and a good quantitative agreement is found for both flow situations. Thus, the standard nine-bit LB model is characterized as a valid and self-consistent slip flow model for simulations beyond the Navier-Stokes approximation.

Аннотация: The paper is devoted to the problem of analytical continuation of functions from sets, being within regularity sets, at the presence of errors in predetermination of initial data. The problem of constructing the optimal algorithms of continuation is considered. Estimations for the accuracy and stability of the optimal continuation algorithms are obtained. A new form is proposed of the uniqueness theorem of analytical functions - the theorem of asymptotic uniqueness and self-regularizating algorithms. Causes of computational instability of the analytical continuation problems are elucidated and a method for organization of a computational process with control of computational errors is proposed.

Аннотация: The paper deals with a cascadic conjugate-gradient method (shortly called the CCG-algorithm) which was proposed by P. Deuflhard and can be considered as a simpler version of a multigrid (multilevel) method. We define it recurrently for discrete self-adjoint positive-definite problems on a sequence of grids. On the coarsest grid, the linear discrete algebraic system is solved directly. On the finer grids, the system is iteratively solved by the conjugate-gradient method where the starting guess is an interpolation of the approximated solution on the previous grid. Any preconditioning or restriction to coarser grids is not implemented. Nevertheless, the CCG-algorithm has the same optimal property compared to multigrid methods; namely, the algorithm converges with a rate which is independent of the number of unknowns and the number of grids. As an example, this property is proved for elliptic second order Dirichlet problems in two-dimensional, convex, polygonal bounded domains. For ensuring convergence, the number of iterations on each grid level has to increase from finer to coarser grids. The optimal dependence of these numbers is established with respect to the mesh size and the number of unknowns. Аннотация: In the present work, interest is centered on the theory of fracture and practical approaches to reliability estimation of unidirectional composite materials which are based on it. Fracture mechanics is considered not as a theory of macrocracks but as mechanics of fracture mechanisms of the composites with allowance made for probability estimation. A model of composite material with fibers eliminated from the carrying scheme and parameters specific to the stress-strain-damage state (SSDS) was considered. According to the model, during loading, self-accelerated energy rise is accounted for by structural damages growth - the catastrophe takes place. The model allows us to calculate the critical stress. The composites redistribute forces from overloading zones to neighboring ones by microstructural deformations and damages. It is the effect of reservation of carrying ability. Due to this effect, low-value probability of fracture is sufficiently less for the composite than for homogeneous materials. The approach allows us to evaluate the reliability function for Both static loading and fatigue.

    Atmosphere expansion and mass loss of close-orbit giant exoplanets heated by stellar XUV. I. Modeling of hydrodynamic escape of upper atmospheric material

Аннотация: In the present series of papers we propose a consistent description of the mass loss process. To study in a comprehensive way the effects of the intrinsic magnetic field of a close-orbit giant exoplanet (a so-called hot Jupiter) on atmospheric material escape and the formation of a planetary inner magnetosphere, we start with a hydrodynamic model of an upper atmosphere expansion in this paper. While considering a simple hydrogen atmosphere model, we focus on the self-consistent inclusion of the effects of radiative heating and ionization of the atmospheric gas with its consequent expansion in the outer space. Primary attention is paid to an investigation of the role of the specific conditions at the inner and outer boundaries of the simulation domain, under which different regimes of material escape (free and restricted flow) are formed. A comparative study is performed of different processes, such as X-ray and ultraviolet (XUV) heating, material ionization and recombination, H+ 3 cooling, adiabatic and Lyα cooling, and Lyα reabsorption. We confirm the basic consistency of the outcomes of our modeling with the results of other hydrodynamic models of expanding planetary atmospheres. In particular, we determine that, under the typical conditions of an orbital distance of 0.05AU around a Sun-type star, a hot Jupiter plasma envelope may reach maximum temperatures up to ∼9000K with a hydrodynamic escape speed of ∼9 km s-1, resulting in mass loss rates of ∼ (4-7) · 1010 g s-1. In the range of the considered stellar-planetary parameters and XUV fluxes, that is close to the mass loss in the energy-limited case. The inclusion of planetary intrinsic magnetic fields in the model is a subject of the follow-up paper (Paper II).

Аннотация: A mathematical model of the flow in a round submerged turbulent jet is considered. The model includes differential transport equations for the normal components of the Reynolds stress tensor and Rodi's algebraic approximations for shear stresses. A theoretical-group analysis of the examined model is performed, and a reduced self-similar system of ordinary differential equations is derived and solved numerically. It is shown that the calculated results agree with available experimental data.

Аннотация: Absorption of external radiation in self-similar expanding gaseous sphere is considered. The dependence of the optical thickness of the medium, contour shape, and width of the spectral line of absorption on the initial optical thickness and ratio of the boundary gas spread velocity to the thermal velocity of atoms is determined. © 2015, Pleiades Publishing, Ltd.
