    Classification of Symbol Sequences over Their Frequency Dictionaries: Towards the Connection between Structure and Natural Taxonomy

Аннотация: The classifications of bacterial 16S RNA sequences developed over the real and transformed frequency dictionaries have been studied. Two sequences are considered to be close, when their frequency dictionaries are close in Euclidean metrics. A procedure to transform a dictionary is proposed that makes clear some features of the information pattern of a symbol sequence. A comparative study of classifications developed over real frequency dictionaries vs. the transformed ones has been carried out. A correlation between information patterns of nucleotide sequences and taxonomy of the bearer of the sequence was found. The sites with high information value are found to be the main factors of the difference between the classes in a classification. The classification of nucleotide sequences developed over real frequency dictionaries of thickness 3 reveals the best correlation to a gender of bacteria. A set of sequences of the same gender is included entirely into one class, as a rule, and exclusions occur rarely. A hierarchical classification yields one or two taxonomy groups on each level of classification. An unexpectedly often, or unexpectedly rare occurrence of some sites within a sequence makes a basic difference between the structure patterns of the classes yielded; a number of those sites is not to large. Further investigations are necessary in order to campare the sites revealed with those determined due to other methodology.

Аннотация: With its similar to12 h-long period of strongly northward magnetic field, the coronal mass ejection which passed Earth on April 11, 1997 affords an excellent opportunity of studying Kelvin-Helmholtz (KH) activity at the dayside magnetopause as a function of the clock angle, theta, of the interplanetary field (IMF). A correlation between the wavelength of the KH waves and theta may be expected on the basis of our recent model, where activity is generated in strips which broaden as theta decreases. We identify two 2-hour long intervals of small, but different, clock angles, and make a preliminary test of model predictions, using records from two ground magnetometer chains, both on the dayside. Taking into account the local time of the magnetometer arrays and the geometry of the KH-active strips, we show that the resonant stations measured considerably more spectral power density in the 3-4 mHz range during the phase with smaller theta. Moreover, as theta increases, the spectral power spectrum shifted to higher frequencies that were almost absent for smaller theta. (C) 2003 COSPAR. Published by Elsevier Science Ltd. Аннотация: We carry out a first comparison with spacecraft measurements of our recent three-dimensional, one-fluid magnetohydrodynamic (MHD) model for the anisotropic magnetosheath [Erkaev et al., 1999], using data acquired by the Wind spacecraft on an inbound magnetosheath pass on December 24, 1994. The spacecraft trajectory was very close to the stagnation streamline, being displaced by less than 1/2 hour from noon and passing at low southern magnetic latitudes (similar to4.5degrees). All quantities downstream of the bow shock are obtained by solving the Rankine-Hugoniot equations taking the pressure anisotropy into account. In this application of our model we close the MHD equations by a "bounded anisotropy" ansatz using for this purpose the inverse correlation between the proton temperature anisotropy, A(p) (equivalent to T-pperpendicular to/T-pparallel to - 1) and the proton plasma beta parallel to the magnetic field beta(pparallel to) observed on this pass when conditions are steady. In the model the total perpendicular pressure is prescribed and not obtained self-consistently. For all quantities studied we find very good agreement between the predicted and the observed profiles, indicating that the bounded anisotropy method of closing the magnetosheath equations, first suggested by Denton et al. [1994], is valid and reflects the physics of the magnetosheath well. We assess how sensitive our model results are to different parameters in the A(p) = alpha(0)beta(pparallel to)(-alpha1) (alpha(1) 0) relation, taking for al the two limiting values (0.4, 0.5) resulting from the two-dimensional hybrid simulations of Gary et al. [1997], and varying alpha(0) in the range 0.6 - 0.8. Input solar wind conditions are as measured on this pass. In general, the model profiles depend more strongly on alpha(0) than on al. In particular, decreasing alpha(0) narrows the width of the plasma depletion layer (PDL) and widens the mirror stable region. For the lowest value of alpha(0) the mirror stable region extends sunward of the outer edge of the PDL. For the other two values of alpha(0) and regardless of the value of al, it is contained within the PDL. Finally, we also study phenomenological double-polytropic laws and find polytropic indices gamma(perpendicular to) approximate to 1 and gamma(parallel to) approximate to 1.5. These results agree well with those of Hau et al. [1993] inferred from Active Magnetospheric Particle Tracer Explorers/ Ion Release Module data on a crossing of the near-subsolar magnetosheath.

    The numerical modelling of long wave propagation in the framework of non-linear dispersion models

Аннотация: The work is devoted to the questions of numerical modelling of long wave propagation, in particular tsunami waves, in the framework of non-linear dispersion models of the Boussinesq and Korteweg-de Vries type. The first part of the work includes a classification of some known mathematical models, in terms of dispersion correlation, phase and group velocities. Problems arising on the construction of finite-difference approximations of non-linear dispersion models are discussed in the second part of the work, special attention is given to the questions of constructing discrete boundary conditions. In the conclusion the results obtained in the course of numerical experiments and estimation of specifics of finite-difference models, and the contribution of non-linear dispersion effects in the process of wave propagation in the coastal zone, are discussed. The results of calculations of tsunami wave propagation in a wave tube with real bathymetry, are given. В© 1987.

Аннотация: An essentially new method is proposed for studying the statistical properties of gene sequences (g.s.) based on construction of a frequency-correlation dictionary (f.c.d.) for the g.s. being investigated (the f.c.d. is the set of all subsequences (words) with a length from 1 to N together with the frequencies of their encounter in the g.s. studied). It is shown that a measure of the redundancy of the g.s. is the characteristic length of the word d* starting from which all the words in the g.s. are unique, i.e. have the frequency 1. В© 1994.

Аннотация: This paper is devoted to the comparative stude of redundancy of genetic texts of various organisms and viruses. To determine the tedundance of a gene, we have introduced the strict measure for that latter. The measure for a text's redundance is the length of restriction of Frequence/Correlation Dictionary of a given genetic text. Frequence/Correlation Dictionary is the ser of all subsequences belang to a given genetic text, accompanied by the frequencies of their occurrence. The restriction length is defined as that one, for which all the subsequences (of that length) are unique. We have found, that genes of human viruses are less redundant, in comparison to those of human genes. Other aspects of a comparative redundance invastigations of the genes are discussed. The problem of the determination of <> intron could be treated by this methodology, as well, as the evolution of genome.

Аннотация: We study the effect of physical, chemical and biological processes on gas exchange of CO2 in the air-water system in Lake Baikal. Photosynthesis of aquatic biota is known to play a crucial role in changing the concentration of carbon dioxide in the water. Fluorescent methods are considered to be of high performance in problems of determining quantitative characteristics of biomass, however they require preliminary calibration directly for a specific type of plankton. In the pelagic zone of Lake Baikal the species composition, quantitative and spatial distribution of phytoplankton are characterized by strong spatial and temporal variability. Therefore, the fluorescent devices calibration on a single reference does not provide acceptable accuracy of quantitative assessment of the biomass. The results discussed in the paper were obtained by shipboard measurements during the Baikal campaign of 2010-2011. Correlation between the biomass in 25-meter water layer and the integral value of the fluorescent signal in this layer was obtained for calibration. The report discusses the advantages and disadvantages of the chosen methods and the results of retrieval of the vertical profiles of the biomass for stations in the pelagic zone of Lake Baikal in spring for the 2010-2011 biennium.

Аннотация: It is found that the nonlinear positive Normalized Difference Vegetation Index (NDVI) trend of mountain taiga in the south of Krasnoyarsk Krai has been negative since 1999-2000. A comparison with the boreal belt of northern Eurasia showed that, though still nonnegative, the positive trend has distinctly decreased to nearly a plateau. A trend analysis of radiation temperature of the surface revealed that the temperature shows a decreasing trend for the selected region of mountainous taiga and an increasing trend for northern Eurasia. We compared air-temperature data from the Yermakovskoe meteorological station to eliminate a preliminary data-processing error. Regression analysis demonstrated a fairly high degree of correlation. Also, we found a quite high degree of correlation between time series and trends of air temperature and NDVI. Trends in air temperature in northern Eurasia according to NCEP-DOE Reanalysis 2 data also confirm the trend found on the basis of satellite data. © 2013 Pleiades Publishing, Ltd.

Аннотация: We studied the relations between the triplet frequency dictionaries of organelle genome, and the phylogeny of their bearers. The clusters in 63-dimensional space were identified through K-means, and the clade composition of those clusters has been investigated. Very high regularity in genomes distribution among the clusters was found, in terms of taxonomy. The strong synchrony in evolution of nuclear and organelle genomes manifests through this correlation: the proximity in frequency space was determined over the organelle genomes, while the proximity in taxonomy was determined morphologically. Similar effect is also found in the ensembles of other (say, yeast) genomes. © Springer International Publishing Switzerland 2015.

Аннотация: We present a statistical study of the magnetic reconnection exhausts in solar wind. Observational data are compared with the analytical model based on the Riemann analysis of tangential discontinuity decay forced by finite X-line reconnection of skewed magnetic fields. Statistical analysis is based on 51 events of the solar wind reconnection listed in Phan et al. (2009). The best agreement of the observed and analytically predicted values is achieved for the rotational angle of the tangential magnetic field component with correlation coefficient reaching the value of 0.97. The lowest correlation coefficient of 0.87 is obtained for the exhaust flow plasma temperature. It is found that proton temperature increases at the exhaust boundary while electron temperature stays unchanged. This may indicate that heating and acceleration processes operate on the proton scale. Exhaust boundaries are identified as tangential discontinuities, except one particular event, where Alfven discontinuity and slow shock were detected instead. Hence, the impulsive reconnection may be supposed in that case rather than steady state one. Exhaust regions extending up to 690R(E), registered in some observations, do not necessarily imply X-lines of similar length. They could be explained alternatively by reconnection of skewed magnetic fields. The numerical modeling of the interplanetary coronal mass ejection (ICME) propagating in the solar wind reveals that the resistance force, impeding the ICME motion, may be reduced significantly (three times in our simulations) by means of the magnetic reconnection at the leading edge. Thus, reconnection may substantially increase ICME velocity and travel distance.

Аннотация: Using fluorimeter Junior PAM (Heinz Walz GmbH, Germany) the fluorescence parameters of leaves of Betula pendula are investigated. A linear dependence of the maximum fluorescence (Fm) of leaves from the ratio of total chlorophylls concentration to concentration of carotenoids is obtained. Such dependence is found for samples collected during the period of vegetation and for simultaneous selection of colored leaves.

Даны примеры нескольких точных решений в декартовых и цилиндрических координатах. Они определяют свободную поверхность и давление на этой поверхности.
The group properties of the hydrostatic model equations of a layer motion an ideal fluid in correlation to a function, which defines the free surface and the thickness of the fluid layer under the free boundary, are researched. Examples are given of several exact solutions in Cartesian and cylindrical coordinates. They determine the free surface and the pressure on this surface.

Аннотация: In this paper, we analyze the spectral behavior (optical thickness, shape and linewidth) of laser radiation absorption under the correlation heating of ions in an ultracold plasma. The Voigt formula is used to find the absorption coefficient. The spectral line width is shown to grow with time while the optical thickness reduces. Our modeling results are in good agreement with the experimental findings reported in the literature.

Аннотация: The distribution of chloroplast genomes in 63-dimensional space of triplet frequencies was studied, in connection to the taxonomy correlation to the clusters observed in the distribution. That latter was developed through K-means implementation, for the number of classes varying from 2 to 8. The clade composition of those clusters has been analyzed. Unexpectedly high regularity in clades occupation of different clusters has been found thus proving very high synchrony in evolution of two physically independent genetic entities (chloroplasts vs. nuclear genomes): the proximity in frequency space was determined over the organelle genomes, while the proximity in taxonomy was determined morphologically.

Аннотация: Discretization of time series and encoding it as a string in a finite alphabet allows application of information theory methods developed for discrete signals. Computing information values of n-grams extracted from such string leads to introduction of events as occurrences of n-grams that possess specific properties, e.g. abnormally high (or low) information value. We define information value of an n-gram via maximum entropy lifts over frequency dictionaries. We also look for correlation between market events and n-gram events. The paper shows that the proposed method of time series analysis when applied to events study may provide new insightful perspective.

Аннотация: Reserved territories seem to be the best reference sites of wildnature, where the long-term observations are carried out. Simulation model of spatially distributed processes of contamination of such reservation is developed, and the dynamics of some pollutants is studied. Аннотация: Some preliminary results toward the relation of various factors of age adaptation in early neonatal period, and parameters of the development of cardiovascular system are present. It was fond both healthy babies (verification data set) and those born by mothers with severe preeclampsia are stably divided into two classes, by K-means. Аннотация: We studied the sets of avoided strings to be observed over a family of genomes. It was found that the length of the minimal avoided string rarely exceeds 9 nucleotides, with neither respect to a phylogeny of a genome under consideration. The lists of the avoided strings observed over the sets of (related) genomes have been analyzed. Very low correlation between the phylogeny, and the set of those strings has been found. © Springer International Publishing AG 2017.
