    Classification of Symbol Sequences over Their Frequency Dictionaries: Towards the Connection between Structure and Natural Taxonomy

Аннотация: The classifications of bacterial 16S RNA sequences developed over the real and transformed frequency dictionaries have been studied. Two sequences are considered to be close, when their frequency dictionaries are close in Euclidean metrics. A procedure to transform a dictionary is proposed that makes clear some features of the information pattern of a symbol sequence. A comparative study of classifications developed over real frequency dictionaries vs. the transformed ones has been carried out. A correlation between information patterns of nucleotide sequences and taxonomy of the bearer of the sequence was found. The sites with high information value are found to be the main factors of the difference between the classes in a classification. The classification of nucleotide sequences developed over real frequency dictionaries of thickness 3 reveals the best correlation to a gender of bacteria. A set of sequences of the same gender is included entirely into one class, as a rule, and exclusions occur rarely. A hierarchical classification yields one or two taxonomy groups on each level of classification. An unexpectedly often, or unexpectedly rare occurrence of some sites within a sequence makes a basic difference between the structure patterns of the classes yielded; a number of those sites is not to large. Further investigations are necessary in order to campare the sites revealed with those determined due to other methodology.

Аннотация: The paper presents a novel approach to statistical analysis of financial time series. The approach is based on n-grams frequency dictionaries derived from the quantized market data. Such dictionaries are studied by evaluating their information capacity using relative entropy. A specific quantization of (originally continuous) financial data is considered: so called binary quantization. Possible applications of the proposed technique include market event study with the n-grams of higher information value. The finite length of the input data presents certain computational and theoretical challenges discussed in the paper. also, some other versions of a quantization are discussed. © Siberian Federal University. Аннотация: This paper is devoted to the comparative stude of redundancy of genetic texts of various organisms and viruses. To determine the tedundance of a gene, we have introduced the strict measure for that latter. The measure for a text's redundance is the length of restriction of Frequence/Correlation Dictionary of a given genetic text. Frequence/Correlation Dictionary is the ser of all subsequences belang to a given genetic text, accompanied by the frequencies of their occurrence. The restriction length is defined as that one, for which all the subsequences (of that length) are unique. We have found, that genes of human viruses are less redundant, in comparison to those of human genes. Other aspects of a comparative redundance invastigations of the genes are discussed. The problem of the determination of <> intron could be treated by this methodology, as well, as the evolution of genome.

Аннотация: An approach to the study of the properties of genetic texts is proposed. It is based on the investigation of the frequencies of all possible words (subsequences) in a text. The most important effect is that the original text could be reconstructed completly without deletions and/or mistakes using the set of words which are met in the text as a single copy. The length of words for which the effect occurs is a measure of the text redundancy. Some real genetic sequences were studied as well.

Аннотация: The information capacity in frequency dictionaries of nucleotide sequences is estimated through the efficiency of reconstruction of a longer frequency dictionary from a short one. This reconstruction is performed by the maximum entropy method. Real nucleotide sequences are compared to random ones (with the same composition of nucleotides). Phages genes from NCBI bank were analyzed. The reliable difference of real genetic texts from random sequences is observed for the dictionary length q = 2, 5 and 6.

Аннотация: A novel model of the targeted migration of a population separated into two subpopulations is proposed. The model is implemented for the local information access. Migration is not random and yields the maximization of a net reproduction, in general; specific version of this general rule is proposed. The local information access means the total lack of knowledge on the environmental conditions and transfer cost at the immigration station, for beings occupying the given station. Various regimes for the models are studied. A reciprocal chaotic-like migrations may take place, for some reasonable parameters figures.

Аннотация: The distribution of triplets alongside a genome is studied.We explored the distribution to the nearest neighbour, that is the pattern where two triplets are fixed, and the distance is determined from the former to the latter so that the second triplet takes place nowhere inside the observed gap surrounded with the couple of the given triplets. The distribution differs strongly, for different organisms. Yeast and bacteria seem to have rather smooth pattern, while mammalia and other higher eukaryotes exhibit very complex patterns with long-range correlations in the triplet distribution. © Springer International Publishing Switzerland 2015.

Аннотация: We studied the relations between the triplet frequency dictionaries of organelle genome, and the phylogeny of their bearers. The clusters in 63-dimensional space were identified through K-means, and the clade composition of those clusters has been investigated. Very high regularity in genomes distribution among the clusters was found, in terms of taxonomy. The strong synchrony in evolution of nuclear and organelle genomes manifests through this correlation: the proximity in frequency space was determined over the organelle genomes, while the proximity in taxonomy was determined morphologically. Similar effect is also found in the ensembles of other (say, yeast) genomes. © Springer International Publishing Switzerland 2015.

Аннотация: Представлены результаты предварительного анализа восприятия сексуальной рекламы женской потребительской аудиторией г. Красноярска на примере печатной рекламы женской парфюмерии. Анализ воздействия эротики в рекламе женской парфюмерии на целевую аудиторию проводился путем опроса и анкетирования респондентов в ответ на предъявление им стимульного материала, разработанного на основе отобранных из массива фотоизображений визуальных образов, представленных в рекламе женской парфюмерии. Стимульный материал представлял собой 20 изображений рекламы женской парфюмерии, выделенных из массива в 1000 фотоизображений путем опроса целевой аудитории. Проведённые исследования и вся совокупность полученных результатов показывает, что уверенно говорить о том, что сексуальная реклама будет иметь абсолютно положительный отклик у потенциального потребителя, нельзя. Использование образа с завуалированной сексуальностью в рекламе товаров, направленной на женскую аудиторию является более выигрышным.
Preliminary results of the perception of women sexy advertising by consumer audience of Krasnoyarsk are presented. We used print advertising of perfumes for women. Analysis of the impact of eroticism in advertising of women’s perfumes was carried out through interviews and survey responding the presentation of specially designed stimulus material, developed on photo images published in specialized women magazines. Stimulus material was provided by 20 images advertising the women’s perfume. The results show that sexual advertisement will always be absolutely effective is not guaranteed. Images caring the indirect sexuality in advertising of some products are more effective.

Аннотация: The paper presents a novel approach to infer a structuredness in a set of symbol sequences such as transcriptome nucleotide sequences. A distribution pattern of triplet frequencies in the Siberian larch (Larix sibirica Ledeb.) transcriptome sequences was investigated in the presented study. It was found that the larch transcriptome demonstrates a number of unexpected symmetries in the statistical and combinatorial properties.
Проанализированы структуры, выделяемые в транскриптоме лиственницы. Показано, что данный набор последовательностей обладает необычной симметрией своих статистических и комбинаторных свойств.

Аннотация: The paper presents a novel approach to study a nucleotide sequence structure with respect to the chloroplast genome DNA sequence analysis. A speci?c frequencies distribution pattern of the consecutive triple nucleotide fragments was identi?ed in the chloroplast genome DNA sequence, which demonstrated a non-degenerated pattern with seven clusters.
Проанализированы структуры, выделяемые в нуклеотидных последовательностях с помощью анализа распределений фрагментов генома. Показано, что последовательность генома хлоропласта обладает невырожденной семикластерной структурой в распределении таких фрагментов по частотам триплетов.

Аннотация: A new method to identify all sufficiently long repeating nucleotide substrings in one or several DNA sequences is proposed. The method based on a specific gauge applied to DNA sequences that guarantees identification of the repeating substrings. The method allows the matching substrings to contain a given level of errors. The gauge is based on the development of a heavily sparse dictionary of repeats, thus drastically accelerating the search procedure. Аннотация: The distribution of chloroplast genomes in 63-dimensional space of triplet frequencies was studied, in connection to the taxonomy correlation to the clusters observed in the distribution. That latter was developed through K-means implementation, for the number of classes varying from 2 to 8. The clade composition of those clusters has been analyzed. Unexpectedly high regularity in clades occupation of different clusters has been found thus proving very high synchrony in evolution of two physically independent genetic entities (chloroplasts vs. nuclear genomes): the proximity in frequency space was determined over the organelle genomes, while the proximity in taxonomy was determined morphologically.

Аннотация: Discretization of time series and encoding it as a string in a finite alphabet allows application of information theory methods developed for discrete signals. Computing information values of n-grams extracted from such string leads to introduction of events as occurrences of n-grams that possess specific properties, e.g. abnormally high (or low) information value. We define information value of an n-gram via maximum entropy lifts over frequency dictionaries. We also look for correlation between market events and n-gram events. The paper shows that the proposed method of time series analysis when applied to events study may provide new insightful perspective.

Аннотация: We studied the model of cerebral angiogenesis in vitro using lactate-releasing gelatin bioscaffolds and primary culture of brain endothelial cells. We found that development of microvessels from actively proliferating rat brain microvessels endothelial cells was greatly modified by the presence of lactate at the surface of the scaffold with different lactate-releasing ability. Fractal dimension of newly-established vessel loops allows precise characterizing the local microenvironment supporting cell growth on various types of gelatin scaffolds. © Springer International Publishing AG 2017.

Аннотация: New method is proposed to identify clusters in datasets. The method is based on a sequential elimination of the longest distances in dataset, so that the relevant graph looses some edges.
