Аннотация: Определили структуру оксилюциферина грибов, провели ферментативную реакцию биолюминесценции в условиях насыщения по субстрату с дискретным мониторингом образующихся продуктов и установили структуры конечных продуктов реакции. На основе этих исследований разработали схему деградации оксилюциферина до конечных продуктов. Структуру оксилюциферина грибов подтвердили встречным синтезом.

Аннотация: Obelin from the hydroid Obelia longissima and aequorin are members of a subfamily of Ca2+-regulated photoproteins that is a part of the larger EF-hand calcium binding protein family. On the addition of Ca2+, obelin generates a blue bioluminescence emission (lambda(max) = 485 nm) as the result of the oxidative decarboxylation of the bound substrate, coelenterazine. The W92F obelin mutant is noteworthy because of the unusually high speed with which it responds to sudden changes of [Ca2+] and because it emits violet light rather than blue due to a prominent band with lambda(max) = 405 nm. Increase of pH in the range from 5.5 to 8.5 and using D2O both diminish the contribution of the 405 nm band, indicating that excited state proton transfer is involved. Fluorescence model studies have suggested the origin of the 485 nm emission as the excited state of an anion of coelenteramide, the bioluminescence reaction product, and 405 nm from the excited neutral state. Assuming that the dimensions of the substrate binding cavity do not change during the excited state formation, a His22 residue within hydrogen bonding distance to the 6-(p-hydroxy)-phenyl group of the excited coelenteramide is a likely candidate for accepting the phenol proton to produce an ion-pair excited state, in support of recent suggestions for the bioluminescence emitting state. The proton transfer could be impeded by removal of the Trp92 H-bond, resulting in strong enhancement of a 405 nm band giving the violet color of bioluminescence. Comparative analysis of 3D structures of the wild-type (WT) and W92F obelins reveals that there are structural displacements of certain key Ca2+-ligating residues in the loops of the two C-terminal EF hands as well as clear differences in hydrogen bond networks in W92F. For instance, the hydrogen bond between the side-chain oxygen atom of Asp 169 and the main-chain nitrogen of Arg112 binds together the incoming alpha-helix of loop III and the exiting cc-helix of loop IV in WT, providing probably concerted changes in these EF hands on calcium binding. But this linkage is not found in W92F obelin. These differences apparently do not change the overall affinity to calcium of W92F obelin but may account for the kinetic differences between the WT and mutant obelins. From analysis of the hydrogen bond network in the coelenterazine binding cavity, it is proposed that the trigger for bioluminescence reaction in these Ca2+-regulated photoproteins may be a shift of the hydrogen bond donor-acceptor separations around the coelenterazine-2-hydroperoxy substrate, initiated by small spatial adjustment of the exiting a-helix of loop IV.

Аннотация: Two kinds of Ca(2+)-regulated photoprotein obelin with altered color of bioluminescence were obtained by active-center amino acid substitution. The mutant W92F-H22E emits violet light (lambda(max)=390 nm) and the mutant Y139F emits greenish light (lambda (max)=498 nm), with small spectral overlap, both display high activity and stability and thus may be used as reporters. For demonstration, the mutants were applied in dual-color simultaneous immunoassay of two gonadotropic hormones-follicle-stimulating hormone and luteinizing hormone. Bioluminescence of the reporters was simultaneously triggered by single injection of Ca(2+) solution, divided using band-pass optical filters and measured with a two-channel photometer. The sensitivity of simultaneous bioluminescence assay was close to that of a separate radioimmunoassay.

Аннотация: A feature of meromictic lakes is that several physicochemical and biological gradients affect the vertical distribution of different organisms. The vertical stratification of physical, chemical and biological components in saline, fishless meromictic lakes Shira and Shunet (Siberia, Russia) is quite different mainly because both mean depth and maximum depth of lakes differ as well as their salinity levels differ. The chemocline of the Lake Shira, as in many meromictic lakes, is inhabited by bacterial community consisting of purple sulphur and heterotrophic bacteria. As the depth of the chemocline is variable, the bacterial community does not attain high densities. The mixolimnion in Lake Shira, which is thermally stratified in summer, also creates different habitat for various species. The distribution of phytoplankton is non-uniform with its biomass peak in the metalimnion. The distribution of zooplankton is also heterogeneous with rotifers and juvenile copepods inhabiting the warmer epilimnion and older copepods found in the cold but oxic hypolimnion. The amphipod Gammarus lacustris which can be assigned to the higher trophic link in the fishless lake's ecosystem, such as Lake Shira, is also distributed non-uniformly, with its peak density generally observed in the thermocline region. The chemocline in Lake Shunet is located at the depth of 5 m, and unlike in Lake Shira, due to a sharp salinity gradient between the mixolimnion and monimolimnion, this depth is very stable. The mixolimnion in Lake Shunet is relatively shallow and the chemocline is inhabited by (1) an extremely dense bacterial community; (2) a population of Cryptomonas sp.; and (3) ciliate community comprising several species. As the mixolimnion of Lake Shunet is not thermally stratified for long period, the phytoplankton and zooplankton populations are not vertically stratified. The gammarids, however, tend to concentrate in a narrow layer located 1-2 m above the chemocline. We believe that in addition to vertical inhomogeneities of both physicochemical parameters, biological and physical factors also play a role in maintaining these inhomogeneities. We conclude that the stratified distributions of the major food web components will have several implications for ecosystem structure and dynamics. Trophic interactions as well as mass and energy flows can be significantly impacted by such heterogeneous distributions. Species spatially separated even by relatively short distances, say a few centimetres will not directly compete. Importantly, we demonstrate that not only bacteria, phytoflagellates and ciliate tend to concentrate in thin layers but also larger-sized species such Gammarus (amphipods) can also under certain environmental conditions have stratified distribution with maxima in relatively thin layer. As the vertical structure of the lake ecosystem is rather complex in such stratified lakes as ours, the strategy of research, including sampling techniques, should consider potentially variable and non-homogeneous distributions. Аннотация: For the identification of ecologically significant dominant groups of phytoplanktonic algae a polychromatic DCMU-induced fluorescence method is recommended. A special fluorometer equipped with a system of replaceable filters is used to differentiate three regions of the spectrum (410 +/- 20, 510 +/- 20 and 540 +/- 10 nm) that can excite the basic light-harvesting pigments. Total and differential (for every algal taxon studied) chlorophyll a calculated from the fluorescence signals is in good agreement with biomass estimates from direct cell counts for several different trophic types of aquatic systems. This is made possible by the vizualization of the ratios of fluorescence signal values in their own coordinates: first, to decide whether it is necessary to correct linear equations in order to eliminate negative solutions; second, to determine the possibility of nulling the negative solution if a point is situated close to a side of the triangle; and third, to reduce the number of linear algebraic equations to two if the points are situated along one of the triangle sides or to one if the points are gathered at the apex. The polychromatic DCMU-induced fluorescence method can be used for monitoring natural phytoplankton populations to detect changes in their taxonomic structure.

Аннотация: The relations between the spectral surface characteristics of the elements of the soil cover structure and soil properties in the Krasnoyarsk forest-steppe of Central Siberia were investigated. It was revealed that the most informative parameters for field spectrometry are the content of humus, carbonate carbon dioxide and the prevailing particle-size fractions. A statistically significant relationship between the elements of the soil cover structure and the reflectivity of soils has been confirmed by means of multidimensional statistics. The wave lengths with the greatest coupling force are highlighted. Regression equations for remote study of soil cover structure have been obtained, which can be used if additional point studies are carried out in a wider range of test parameters. © The Authors, published by EDP Sciences, 2020.

Аннотация: Active hydromedusan and ctenophore Ca2+-regulated photoproteins form complexes consisting of apoprotein and strongly non-covalently bound 2-hydroperoxycoelenterazine (an oxygenated intermediate of coelenterazine). Whereas the absorption maximum of hydromedusan photoproteins is at 460–470 nm, ctenophore photoproteins absorb at 437 nm. Finding out a physical reason for this blue shift is the main objective of this work, and, to achieve it, the whole structure of the protein–substrate complex was optimized using a linear scaling quantum–mechanical method. Electronic excitations pertinent to the spectra of the 2-hydroperoxy adduct of coelenterazine were simulated with time-dependent density functional theory. The dihedral angle of 60° of the 6-(p-hydroxy)-phenyl group relative to the imidazopyrazinone core of 2-hydroperoxycoelenterazine molecule was found to be the key factor determining the absorption of ctenophore photoproteins at 437 nm. Аннотация: Active hydromedusan and ctenophore Ca2+-regulated photoproteins form complexes consisting of apoprotein and strongly non-covalently bound 2-hydroperoxycoelenterazine (an oxygenated intermediate of coelenterazine). Whereas the absorption maximum of hydromedusan photoproteins is at 460-470 nm, ctenophore photoproteins absorb at 437 nm. Finding out a physical reason for this blue shift is the main objective of this work, and, to achieve it, the whole structure of the protein-substrate complex was optimized using a linear scaling quantum-mechanical method. Electronic excitations pertinent to the spectra of the 2-hydroperoxy adduct of coelenterazine were simulated with time-dependent density functional theory. The dihedral angle of 60 degrees of the 6-(p-hydroxy)-phenyl group relative to the imidazopyrazinone core of 2-hydroperoxycoelenterazine molecule was found to be the key factor determining the absorption of ctenophore photoproteins at 437 nm. The residues relevant to binding of the substrate and its adopting the particular rotation were also identified.

Аннотация: Ca2+-regulated photoproteins of ctenophores lose bioluminescence activity when exposed to visible light. Little is known about the chemical nature of chromophore photo-inactivation. Using a total synthesis strategy, we have established the structures of two unusual coelenterazine products, isolated from recombinant berovin of the ctenophore Beroe abyssicola, which are Z/E isomers. We propose that during light irradiation, these derivatives are formed from 2-hydroperoxycoelenterazine via the intermediate 8a-peroxide by a mechanism reminiscent of that previously described for the auto-oxidation of green-fluorescent-protein-like chromophores.

Аннотация: The paper summarises the results of a three-year research study (European Union Grant: INTAS 97-0519) aimed at investigating the planktonic populations and trophic organization of the Lake Shira ecosystem - a saline lake in Khakasia, Siberia. The lake exhibits a stable summer-autumn stratification of the chemical-biological components. The mechanisms responsible for the 'blooming' of phytoplankton in the deeper layers were investigated in greater detail, using data from both field and laboratory experiments. The spectra of nutrition were examined to estimate the relationships between the specific growth rates of the hydrobionts and the influence of the limiting factors: light, nutrients. The observed heterotrophic capability of a metalimnetic phytoplankton population might help explain the development in the deeper waters of Lyngbya contorta. The scheme of trophic interactions was put up, based on the assessment of the carbon pools and carbon flows in the pelagic zone of the lake. A mathematical model of the vertical structure of the lake's plankton populations was constructed, using the ecosystem description and data of vertical turbulent diffusion. The role of light and nutrient limitations and grazing mortality in forming the vertical inhomogeneities, particularly in lowering the depth of the maximal cyanobacterial biomass, has been demonstrated. The theoretical curves for the stratification of chemical and biological parameters have been brought in conformity with the field observations, e.g. for the different patterns of the peaks, and for the biomass maxima of cyanobacteria, purple and green sulphur bacteria, oxygen, and hydrogen sulphide. The calculations revealed that for an adequate assessment of the parameters for the hydrogen sulphide zone it is necessary to introduce flows of allochthonous organic matter. Based on the form of the sulphur distribution curve, the allochthonous input of organic matter and the inflow of hydrogen sulphide from the bottom have been theoretically discriminated for the first time. It has also been ascertained that irrespective of the depth the allochthonous substances limiting bacterial growth, the bacteria are uniformly distributed over depth and can serve as an indicator of the presence of limitation (the effect of autostabilisation in space). Of indisputable interest to limnology are the specific methods developed for understanding the functioning of Lake Shira ecosystem. These include the autostabilisation of the limiting factors, the on-the-spot fluorescent method of determining the three classes of microalgae, the algal mixotrophy and the planktonic population interactions and feedbacks, and development of a more sensitive, bioluminescent method for mapping the nonhomogeneities. Owing to a balanced combination of classical approaches (field observations, in situ data on production-decomposition) and the more recent ones (satellite monitoring, biophysical methods of estimating interactions of populations, mathematical models based on the field and experimental data), many of the structural-function relationships in the ecosystem can now be explained, and the models can provide 'mutual control and mutual agreement' between the data collected using different approaches.

Аннотация: The paper describes the fields of transformation of soil and land resources of the Middle Siberia as the result of long-term climatic changes. The description of soil and land resources is given. The climatic changes have been evaluated for the period from 1919 to 2018, and increase of the annual mean air temperature and amount of precipitation in natural zones of the region has been established on the basis of the analysis of linear trends. Under the impact of these factors, shifting of zone borders occurs, which leads to replacement of the soil cover structure at the species, generic and subtype levels. Changing regimes and soil properties cause the necessity to use new sorts and adapted technologies for crop growing. © 2019 IOP Publishing Ltd. All rights reserved.

Аннотация: Fullerene is a nanosized carbon structure with potential drug delivery applications. We studied the bioeffects of a water-soluble fullerene derivative, fullerenol, with 10-12 oxygen groups (F10-12); its structure was characterized by IR and XPS spectroscopy. A bioluminescent enzyme system was used to study toxic and antioxidant effects of F10-12 at the enzymatic level. Antioxidant characteristics of F10-12 were revealed in model solutions of organic and inorganic oxidizers. Low-concentration activation of bioluminescence was validated statistically in oxidizer solutions. Toxic and antioxidant characteristics of F10-12 were compared to those of homologous fullerenols with a higher number of oxygen groups:F24-28 and F40-42. No simple dependency was found between the toxic/antioxidant characteristics and the number of oxygen groups on the fullerene’s carbon cage. Lower toxicity and higher antioxidant activity of F24-28 were identified and presumptively attributed to its higher solubility. An active role of reactive oxygen species (ROS) in the bioeffects of F10-12 was demonstrated. Correlations between toxic/antioxidant characteristics of F10-12 and ROS content were evaluated. Toxic and antioxidant effects were related to the decrease in ROS content in the enzyme solutions. Our results reveal a complexity of ROS effects in the enzymatic assay system. © 2021 by the authors. Аннотация: Fullerene is a nanosized carbon structure with potential drug delivery applications. We studied the bioeffects of a water-soluble fullerene derivative, fullerenol, with 10-12 oxygen groups (F10-12); its structure was characterized by IR and XPS spectroscopy. Аннотация: Polyhydroxyalkanoate (PHA) sutures were implanted to test animals intramuscularly, and tissue reaction was investigated and compared with the reaction to silk and catgut. Tested monofilament sutures made of PHAs of two types polyhydroxybutyrate (PHB) and a copolymer of hydroxybutyrate and hydroxyvalerate (PHV) featured the strength necessary for the healing of muscle-fascial wounds. The reaction of tissues to polymeric implants was similar to their reaction to silk and was less pronounced than the reaction to catgut; it was expressed in a transient post-traumatic inflammation (up to four weeks) and the formation of a fibrous capsule less than 200 ?m thick, which became as thin as 4060 ?m after 16 weeks, in the course of reverse development. Macrophages and foreign-body giant cells with a high activity of acid phosphatase were actively involved in this process. PHB and PHB/PHV sutures implanted intramuscularly for an extended period (up to one year) did not cause any acute vascular reaction at the site of implantation or any adverse events, such as suppurative inflammation, necrosis, calcification of the fibrous capsule or malignant tumor formation. No statistically significant differences were revealed in the tissue response to polymer sutures of the two types. Capsules around silk and catgut sutures did not become significantly thinner.

Аннотация: Satellite monitoring of large-scale ocean fields allows collection and analyse of information on dynamics processes in various areas of the ocean. Investigation of the World Ocean processes involves the determination of space-time changes of sea surface temperature (SST). Water temperature of the ocean is one of major characteristics of surface water masses. Distribution of water temperature depends not only on regional climate peculiarities but also on formation of high gradient temperature zones. These zones emerge due to interaction of different current structure, circulation and eddies. Some more important characteristics of such zones are space dimensions and time of existence (lifetime). Space-time scales of the above structure have not been investigated in detail. The aim of the paper is to study space-time changes of the surface temperature frontal zones and frontal partitions in the ocean by AVHRR satellite information.

Аннотация: The vertical structure of the ecosystem in the euphotic zone of the western Equatorial Pacific has been studied. The studies were based on a continuous sounding of the bioluminescence field, with simultaneous, vertically aimed sampling made with the aid of a 5l water bottle and plankton nets. The bioluminescence field has a two-maxima structure with a more pronounced and permanent lower maximum found in the oligotrophic regions as deep as 60 to 100 m. In the narrow (10 m) layer of maximum bioluminescence, the concentration of zooplankton, as well as the concentration, activity and production of bacteria and phytoplankton, are several times higher than those in immediately adjacent waters at greater or lesser depth. At the same time, the concentration of nutrient salts in that layer diminishes sharply and approaches zero in the overlying water. Analysis of the data obtained shows that the production processes above the lower maximum layer are dependent not only on the turbulent influx of nutrient salts from the underlying layers, but also on the horizontal supply from the zone of upwelling. A pelagic community, in its different time aspects from the moment of water ascending until its sinking in the convergence zone, is suggested as a common system for modelling.
