Аннотация: The biodegradation patterns of two types of PHA, a 3-hydroxybutyrate (3-PHB) polymer and a 3-hydroxybutyrate and 3-hydroxyvalerate (3-PHB/3-PHV) copolymer, were studied in tropical marine environments (Dam Bay, South China Sea, Nha Trang, Vietnam). No reliable differences in the degradation of 3-PHB and 3-PHB/3-PHV were revealed. It was shown that the degradation process depended mainly on the shape of a polymer product and its production method: the degradation of polymer films was found to be more active than that of molded solids. A decrease in the molecular mass of both types of PHA was detected in the course of the degradation of PHA samples. However, the degree of PHA crystallinity did not change; that is, the levels of degradation of both the amorphous and crystalline phases of PHA were almost the same. Among microbial PHA degraders, three bacterial strains, Bacillus sp. IBP-V002, Enterobacter cloacae sp. IBP-V001, and Gracilibacillus sp. IBP-V003, were identified based on the results of morphological, biochemical, and molecular phylogenetic analyses. The ability of the representatives of the genera Gracilibacillus and Enterobacter to degrade PHA was revealed for the first time. В© 2011 Pleiades Publishing, Ltd.

Аннотация: Biodegradability patterns of two PHAs: a polymer of 3-hydroxybutyric acid (3-PHB) and a copolymer of 3-hydroxybutyric and 3-hydroxyvaleric acids (3-PHB/3-PHV) containing 11 mol% of hydroxyvalerate, were studied in the tropical marine environment, in the South China Sea (Nha Trang, Vietnam). No significant differences have been observed between degradation rates of 3-PHB and 3-PHB/3-PHV specimens; it has been found that under study conditions, biodegradation is rather influenced by the shape of the polymer item and the preparation technique than by the chemical composition of the polymer. Biodegradation rates of polymer films in seawater have been found to be higher than those of compacted pellets. As 3-PHB and 3-PHB/3-PHV are degraded and the specimens lose their mass, molecular weight of both polymers is decreased, i.e. polymer chains get destroyed. The polydispersity index of the PHAs grows significantly. However, the degree of crystallinity of both PHAs remains unchanged, i.e. the amorphous phase and the crystalline one are equally disintegrated. PHA-degrading microorganisms were isolated using the clear-zone technique, by inoculating the isolates onto mineral agar that contained PHA as sole carbon source. Based on the 16S rRNA analysis, the PHA-degrading strains were identified as Enterobacter sp. (four strains), Bacillus sp. and Gracilibacillus sp.В© 2010 Elsevier Ltd. All rights reserved.

Аннотация: The degradation dynamics of polyhydroxyalkanoates of different composition has been studied in an eutrophic storage reservoir for two seasons. It has been shown that the biodegradation of polymers under natural conditions depends not only on their structure and physicochemical properties but also, to a great extent, on a complex of weather-climatic conditions affecting the state of the reservoir ecosystem. The molecular genetic analysis of 16S rRNA has revealed bacterial species (clones) probably involved in the degradation of polyhydroxyalkanoates in a model storage reservoir. Аннотация: The structure of liquid hydrocarbons and fatty acids produced by the green alga Botryococcus was identified. Two representatives of this alga, Botryococcus braunii Kutz, strain IPPAS H-252, introduced into culture earlier and an organism isolated for the first time from the Shira Lake, were used for this identification. Fatty acid composition of B. braunii, strain H-252, lipids was characterized by a high content of trienoic acids of C16-C18 series. The hydrocarbon composition of this strain was represented by straight-chain and branched-chain C14-C28 components; long-chain linear aliphatic C20-C27 hydrocarbons (54.4%) and 2,6,10,14-tetramethylhexadecane (20.5%) predominated among them. The strain H-252 differed in its fatty acid and hydrocarbon composition from the strains described earlier as Botryococcus braunii. The fatty acid composition of the Botryococcus isolate was represented mainly by C12-C32 saturated and monoenoic acids. The hydrocarbons formed by this isolate were represented by dienoic and trienoic components. C29 (48.9-56.3%) and C31 (11.1-16.3%) hydrocarbons predominated among the C23-C31 dienoic hydrocarbons, and C27, C29, and C31 trienoic hydrocarbons comprised 2.5-2.6% of total hydrocarbons. This type of hydrocarbons and the lipid fatty acid composition were characteristic for the race A of B. braunii.

Аннотация: Identification of lipid fatty acids (FA) and studying of their seasonal dynamics in water moss Fontinalis antipyretica from the Yenisei River were carried out by means of gas chromatography-mass spectrometry. FA composition of water moss was notable for a relatively low level of saturated acids and predominance of polyunsaturated acids (PUFA) with double bonds (accounting for more than 30% of total FA) and polyunsaturated acids with double and triple bonds (acetylenic acids, accounting for more than 40% of total FA). Among PUFA, ?- and ?-linolenic (18:3?3 and 18:3?6), arachidonic (20:4?6), and eicosapentaenoic (20:5?3) acids prevailed. Relative content of PUFA from ?3-family was the greatest in spring, and the level of PUFA from ?6-group was essentially the same throughout all the seasons. In the biomass of water moss, we identified seven acetylenic acids; among them octadeca-9,12-dien-6-ynoic (6a,9,12-18:3), octadeca-9,12,15-trien-6-ynoic (6a,9,12,15-18:4), and eicosa-11,14-dien-8-ynoic (8a,11,14-20:3) acids were predominant. For the first time, in the lipids of water moss we identified an acetylenic eicosa-11,14,17-trien-8-ynoic acid (8a,11,14,15-20:4). Relative content of acetylenic acids in the total FA was great throughout the entire period of investigation with the peak accumulation in summer. Owing to a steadily high level in the biomass of water moss and the lack of other producers of these acids in the ecosystem, acetylenic FA are highly specific biochemical markers useful for the investigation of trophic interactions between higher aquatic plants and zoobenthos. Аннотация: The chemical composition of water conditioned by colonies of Moina macrocopa and involved in the regulation of their life cycle was analyzed in comparison with water samples from natural water bodies. Dechlorinated tap water was used as the control medium. The results showed that metabolism of crustaceans leads to an increase in the concentrations of phosphorus and nitrogen in all forms, the appearance of protein and carbohydrate fractions, and changes in the composition of lipid fractions in the water conditioned by their colonies. The contents of all organic components are very low, which makes their identification difficult. Аннотация: The time series of various parameters of satellite imagery (NDVI/EVI, temperature) during the growing season were considered in this work. This means that satellite images were considered not like a number of single scenes but like temporal sequences. Using time series enables estimating the integral phenological properties of vegetation. The basis of the developed technique is to use one of the methods of transformation of the multidimensional space in order to get the principal components. The technique is based on considering each dimension of the multidimensional space as satellite imagery for a specific date range. The technique automatically identifies spatial patterns of vegetation that are similar by phenology and growing conditions. Subsequent analysis allowed identification of the belonging of derived classes. Thus, the technique of revealing the spatial distribution of different dynamical vegetation patterns based on the phenological characteristics has been developed. The technique is based on a transformation of the multidimensional space of states of vegetation. Based on the developed technique, areas were obtained with similar interannual trends. В© 2011 SPIE.

Аннотация: The effect of elevated temperatures of 35 and 45В°C (at the intensities of photosynthetically active radiation 322, 690 and 1104 ?mol-m-2-s-1) on the photosynthesis, respiration, and qualitative and quantitative composition of the volatiles emitted by wheat (Triticum aestuvi L., cultivar 232) crops was investigated in growth chambers. Identification and quantification of more than 20 volatile compounds (terpenoids - ?-pinene, ?3 carene, limonene, benzene, ?-and transcaryophyllene, ?- and ?-terpinene, their derivatives, aromatic hydrocarbons, etc.) were conducted by gas chromatograph/mass spectrometry. Under light intensity of 1104 ?mol-m-2-s-1, heat resistance of photosynthesis and respiration increased at 35В°C and decreased at 45В°C. The action of elevated temperatures brought about variations in the rate and direction of the synthesis of volatile metabolites. The emission of volatile compounds was the greatest under a reduced irradiation of 322 ?mol-m-2-s-1 and the smallest under 1104 ?mol-m-2-s-1 at 35В°C. During the repair period, the contents and proportions of volatile compounds were different from their initial values, too. The degree of disruption and the following recovery of the functional state depended on the light intensity during the exposure to elevated temperatures. The investigation of the atmosphere of the growth chamber without plants has revaled the substances that were definitely technogenic in origin: tetramethylurea, dimethylsulfide, dibutylsulfide, dibutylphthalate, and a number of components of furan and silane nature. Аннотация: The culture collection maintained at the Institute of Biophysics (IB), Siberian Division, Russian Academy of Sciences, is the only deposit in Russia and CIS which contains about 700 strains of five species of marine luminous bacteria sampled in various sites of the World Ocean. The strains collected are used for identification of luminous bacteria; studying their physiology, biochemistry, and cytology; and developing concepts of organization and metabolism of luminous bacteria under natural and laboratory conditions. Methods of their storage and practical use are developed. The results of these studies are summarized in a data bank, which will be incorporated into the general network of data banks on microbial cultures kept in Russia and into the international network of data banks on microorganisms (MSDN). Systematization of information on luminous bacteria possessing a unique visual marker allows their extensive use in basic research and genetic engineering, for environmental and medical applications, and for biotechnological purposes.

Аннотация: The integrated study addressing biodegradation of microbial linear polyesters of hydroxyalkanoic acids (polyhydroxyalkanoates, PHAs) in tropical conditions by microbial communities of Vietnamese soils was performed in locations close to Hanoi and Nha Trang, which differed in their weather conditions and microbial communities. It shows that PHA degradation in tropical soils is influenced by polymer chemical composition, specimen shape, and microbial characteristics. The homopolymer of 3-hydroxybutyric acid is degraded at higher rates than the copolymer of 3-hydroxybutyric and 3-hydroxyvaleric acids. The average rates of mass loss were 0.04-0.33% per day for films and 0.02-0.18% for compact pellets. PHA degradation was accompanied by a decrease in the polymer molecular mass and, usually, an increase in the degree of crystallinity, suggesting preferential degradation of the amorphous phase. Аннотация: A hypothesis is considered that the establishment and maintenance of mass exchange processes in the Paramecium bursaria symbiotic complex (infusorian-alga) depends on the presence of the third component-bacteria-whose role is underestimated but essential for completing the exchange cycle. The role of this component in the symbiotic cycle of Paramecium bursaria is possible to reveal using special bactericidal preparations specifically inhibiting the bacteria involved in the metabolic cycle but having no effect on the functions of the host cell and the zoochlorella population. Experiments with various preparations of this type were performed, and the response to treatment was estimated from growth rates of the symbiotic complex and its components. This allowed identification of an antibiotic (rifampicin) that had no adverse influence on free-living zoochlorella and chlorella-free paramecia (the basic components of the symbiotic cycle) but drastically inhibited the growth of the P. bursaria symbiotic complex, which could be interpreted as evidence in favor of the hypothesis concerning the existence of the third symbiotic component.

Аннотация: Obelin from the hydroid Obelia longissima and aequorin are members of a subfamily of Ca2+-regulated photoproteins that is a part of the larger EF-hand calcium binding protein family. On the addition of Ca2+, obelin generates a blue bioluminescence emission (lambda(max) = 485 nm) as the result of the oxidative decarboxylation of the bound substrate, coelenterazine. The W92F obelin mutant is noteworthy because of the unusually high speed with which it responds to sudden changes of [Ca2+] and because it emits violet light rather than blue due to a prominent band with lambda(max) = 405 nm. Increase of pH in the range from 5.5 to 8.5 and using D2O both diminish the contribution of the 405 nm band, indicating that excited state proton transfer is involved. Fluorescence model studies have suggested the origin of the 485 nm emission as the excited state of an anion of coelenteramide, the bioluminescence reaction product, and 405 nm from the excited neutral state. Assuming that the dimensions of the substrate binding cavity do not change during the excited state formation, a His22 residue within hydrogen bonding distance to the 6-(p-hydroxy)-phenyl group of the excited coelenteramide is a likely candidate for accepting the phenol proton to produce an ion-pair excited state, in support of recent suggestions for the bioluminescence emitting state. The proton transfer could be impeded by removal of the Trp92 H-bond, resulting in strong enhancement of a 405 nm band giving the violet color of bioluminescence. Comparative analysis of 3D structures of the wild-type (WT) and W92F obelins reveals that there are structural displacements of certain key Ca2+-ligating residues in the loops of the two C-terminal EF hands as well as clear differences in hydrogen bond networks in W92F. For instance, the hydrogen bond between the side-chain oxygen atom of Asp 169 and the main-chain nitrogen of Arg112 binds together the incoming alpha-helix of loop III and the exiting cc-helix of loop IV in WT, providing probably concerted changes in these EF hands on calcium binding. But this linkage is not found in W92F obelin. These differences apparently do not change the overall affinity to calcium of W92F obelin but may account for the kinetic differences between the WT and mutant obelins. From analysis of the hydrogen bond network in the coelenterazine binding cavity, it is proposed that the trigger for bioluminescence reaction in these Ca2+-regulated photoproteins may be a shift of the hydrogen bond donor-acceptor separations around the coelenterazine-2-hydroperoxy substrate, initiated by small spatial adjustment of the exiting a-helix of loop IV.

Аннотация: (shRNAs) is described. Using this approach, 464 shRNAs auainst 116 different genes were screened for knockdown efficacy, enabling rapid identification of effective shRNAS against 74 genes. Statistical analysis of the effects of various criteria on the activity of the shRNAs confirmed that some of the rules thought to govern small interfering RNA (siRNA) activity also apply to shRNAs. These include moderate GC content, absence of internal hairpins, and asymmetric thermal stability. However, the authors did not find strong support for position-specific rules. In addition, analysis of the data suggests that not all genes are equally susceptible to RNA interference (RNAi).

Аннотация: Of all NMR observable isotopes (19)F is the one perhaps most convenient for studies on biodegradation of environmental pollutants. The reasons underlying this potential of (19)F NMR are discussed and illustrated on the basis of a study on the biodegradation of fluorophenols by four Rhodococcus strains. The results indicate marked differences between the biodegradation pathways of fluorophenols among the various Rhodococcus species. This holds not only for the level and nature of the fluorinated biodegradation pathway intermediates that accumulate, but also for the regioselectivity of the initial hydroxylation step. Several of the Rhodococcus species contain a phenol hydroxylase that catalyses the oxidative defluorination of ortho-fluorinated di- and trifluorophenols. Furthermore, it is illustrated how the (19)F NMR technique can be used as a tool in the process of identification of an accumulated unknown metabolite, in this case most likely 5-fluoromaleylacetate. Altogether, the (19)F NMR technique proved valid to obtain detailed information on the microbial biodegradation pathways of fluorinated organics, but also to provide information on the specificity of enzymes generally considered unstable and, for this reason, not much studied so far.

Аннотация: A method for single nucleotide polymorphism identification was developed, which was based on the primer extension reaction (PEXT) followed by bioluminescent solid-phase microassay. Recombinant Ca2+-regulated photoprotein obelin and coelenterazine-dependent Renilla muelleri luciferase were used as reporters. The study was performed as an example of SNP genotyping of the human F5 gene encoding human Factor V Leiden polymorphism 1691 G -> A (R506Q). Genomic DNA was amplified by PCR using primers flanking polymorphic site of 140 base pairs. PCR products were used as templates for two PEXT reactions using two primers containing 3'-terminal nucleotides, which were complementary to either normal or mutant alleles. If the template and allele-specific primer were completely complementary, the latter was elongated with DNA polymerase. The resulting extension product contained biotin residue due to the presence of biotinylated deoxyuridine triphosphate (B-dUTP) in the reaction mixture. The products were analyzed using obelin-streptavidin conjugates. The optimal PEXT-reaction conditions were found, which ensured a high reliability of SNP genotyping. A new approach to simultaneously revealing both alleles in one well was developed using two bioluminescent reporters. The efficiency of the proposed approach was shown in the study of clinical DNA samples.

Аннотация: A green flavoprotein (GFP) was isolated and purified to homogeneity from Photobacterium leiognathi, strain 208. GFP is a homodimer of molecular weight 54,000 and contains two molecules of an unusual flavin per molecule of protein. Various biochemical characteristics including isoelectric point, trypsin and chymotrypsin degradation, SDS and temperature influence on subunit dissociation and the dissociation of the flavin chromophore, were investigated. The sequence of 23 N-terminal amino acids was determined and found to be concurrent with the N-terminal amino acid sequence encoded by the lux G(N) gene of P. leiognathi. This fact suggests that GFP is a structural component of the Photobacterium luminescence system.

Аннотация: Approximately 100 fish belonging to 24 families and several representatives of cephalopods, prawns, and euphausiids were investigated for the presence of luminescent bacteria. Species identification of isolated luminescent bacteria was performed, and the frequency and ratio of their occurrence in the gastrointestinal microflora of marine animals were determined. Luminescent bacteria occurred in 23 - 65% of the fish, depending on the habitat depth, and their ratio varied from 8 to 60% of the total gastrointestinal microflora of fish. The free-living luminescent bacteria were found in 50% of the seawater samples from depths down to 1000 m. The luminescent bacterium Photobacterium phosphoreum was dominant among the isolated cultures.
