Аннотация: The biodegradation patterns of two types of PHA, a 3-hydroxybutyrate (3-PHB) polymer and a 3-hydroxybutyrate and 3-hydroxyvalerate (3-PHB/3-PHV) copolymer, were studied in tropical marine environments (Dam Bay, South China Sea, Nha Trang, Vietnam). No reliable differences in the degradation of 3-PHB and 3-PHB/3-PHV were revealed. It was shown that the degradation process depended mainly on the shape of a polymer product and its production method: the degradation of polymer films was found to be more active than that of molded solids. A decrease in the molecular mass of both types of PHA was detected in the course of the degradation of PHA samples. However, the degree of PHA crystallinity did not change; that is, the levels of degradation of both the amorphous and crystalline phases of PHA were almost the same. Among microbial PHA degraders, three bacterial strains, Bacillus sp. IBP-V002, Enterobacter cloacae sp. IBP-V001, and Gracilibacillus sp. IBP-V003, were identified based on the results of morphological, biochemical, and molecular phylogenetic analyses. The ability of the representatives of the genera Gracilibacillus and Enterobacter to degrade PHA was revealed for the first time. В© 2011 Pleiades Publishing, Ltd.

Аннотация: During the summers of 1999-2001 the dynamics of polyhydroxyalkanoate degradation in a small recreational eutrophic reservoir was studied experimentally. It has been shown that biodegradation of polyhydroxyalkanoates in the environment is determined by the structure and physicochemical properties of the polymer and by local weather conditions, which influence the state of the aquatic ecosystem. Species (clones) of bacteria able to utilize polyhydroxyalkanoates in the reservoir were identified using molecular phylogenetic analysis of 16S rRNA genes. В© 2007 Elsevier Ltd. Аннотация: We studied the fatty acid (FA) content and composition of ten zoobenthic species of several taxonomic groups from different freshwater bodies. Special attention was paid to essential polyunsaturated fatty acids, eicosapentaenoic acid (EPA, 20:5n-3), docosahexaenoic acid (DHA, 22:6n-3), and arachidonic acid (ARA, 20:4n-6); and the n-3/n-6 and DHA/ARA ratios, which are important for consumers of higher trophic levels, i.e., fish. The content and ratios of these FA varied significantly in the studied zoobenthic species, consequently, the invertebrates were of different nutritional quality for fish. Eulimnogammarus viridis (Crustacea) and Dendrocoelopsis sp. (Turbellaria) had the highest nutrition value for fish concerning the content of EPA and DHA and n-3/n-6 and DHA/ARA ratios. Using canonical correspondence analysis we compared the FA profiles of species of the studied taxa taking into account their feeding strategies and habitats. We gained evidence that feeding strategy is of importance to determine fatty acid profiles of zoobenthic species. However, the phylogenetic position of the zoobenthic species is also responsible and may result in a similar fatty acid composition even if species or populations inhabit different water bodies or have different feeding strategies. Аннотация: Using 16S rRNA gene sequence analyses we investigated the bacterial diversity of winter bacterioplankton of two eutrophic Siberian reservoirs. These reservoirs show similarity in phytoplankton community composition in spring and autumn but tend to differ in summer in exhibiting cyanobacterial bloom. Forty-eight unique partial 16S RNA gene sequences retrieved from two libraries were mostly affiliated with the class Actinobacteria, ? subdivision of the class Proteobacteria, and the phylum Cytophaga-Flavobacterium-Bacteroides. The clone library of the pond exhibiting summer cyanobacterial bloom showed more diversity in sequence composition. A significant number of bacterial 16S rRNA gene clones were closely related to freshwater bacteria previously found in different aquatic ecosystems. This finding confirms the assumption that some bacterial clades are globally distributed.

Аннотация: Seasonal studies of the anoxygenic phototrophic bacterial community of the water column of the saline eutrophic meromictic Lake Shunet (Khakassia) were performed in 2002 (June) and 2003 (February-March and August). From the redox zone down, the lake water was of dark green color. Green sulfur bacteria predominated in every season. The maximum number of green sulfur bacteria was 107 cells/ml in summer and 106 cells/ml in winter. A multi-syringe stratification sampler was applied for the study of the fine vertical distribution of phototrophs in August 2003; the sampling was performed every 5 cm. A 5-cm-thick pink-colored water layer inhabited by purple sulfur bacteria was shown to be located above the layer of green bacteria. The species composition and ratio of purple bacterial species depended on the sampling depth and on the season. In summer, the number of purple sulfur bacteria in the layer of pink water was 1.6 ? 108 cells/ml. Their number in winter was 3 ? 105 cells/ml. In the upper oxygen-containing layer of the chemocline the cells of purple nonsulfur bacteria were detected in summer. The maximum number of nonsulfur purple bacteria, 5 ? 102 cells/ml, was recorded in August 2003. According to the results of the phylogenetic analysis of pure cultures of the isolated phototrophic bacteria, which were based on 16S rDNA sequencing, green sulfur bacteria were close to Prosthecochloris vibrioformis, purple sulfur bacteria, to Thiocapsa and Halochromatium species, and purple nonsulfur bacteria, to Rhodovulum euryhalinum and Pinkicyclus mahoneyensis. Аннотация: Strain AIS(T), an aerobic halophilic, Gram-reaction-negative, heterotrophic bacterium isolated from the water of Shira Lake in Khakasia, southern Siberia, was characterized using a polyphasic approach. Our analysis of the 16S rRNA gene sequences showed that 'Aliidiomarina haloalkalitolerans', 'Allidiomarina sanyensis', Idiomarina maris and AIS(T) formed a distinct lineage. The sequence similarities between AIS(T) and the type strains of species of the genera Idiomarina and Aliidiomarina were 91.6-95.1 % and 94.0-96.9 %, respectively. The major isoprenoid quinone of AIS(T) was ubiquinone 8 (Q-8). Predominant cellular fatty acids were iso-C-17:0, iso-C-15:0 and summed feature 9. The genomic DNA G+C content was 45.8 mol%. It is concluded that AIS(T) represents a novel species of the genus Aliidiomarina, and the name Aliidiomarina shirensis sp. nov. is herein proposed for it. The type strain is AIST (=JCM 17761(T)=BCRC 80327(T)). Based on its fatty acid profile and our phylogenetic analysis, we propose that Idiomarina mans be transferred to the genus Aliidiomarina.

Аннотация: We studied the fatty acid (FA) composition of six species of Cladocera and six species of Copepoda from five cold-water lakes, situated in the tundra and/or in the mountains, and eight species of Cladocera and four species of Copepoda from eight warm-water lakes (including one reservoir) in temperate regions. We asked whether the contrasting temperature would result primarily simply in changes in the percentages (i.e. percentage of total FAs) and absolute contents (quantities) of the long-chain polyunsaturated fatty acids (PUFAs), eicosapentaenoic acid (20:5n-3, EPA) and docosahexaenoic acid (22:6n-3, DHA), or whether there are other FAs with various number of double bonds and/or chain lengths which could be responsible for a putative homeoviscous adaptation. We also aimed to reveal any consistent phylogenetic differences in FA percentages and contents between Cladocera and Copepoda, separable from any temperature effects. Both taxa in warm waters had greater percentages of 18:0, and lower percentages of 14:0 and 18:4n-3, than in cold waters, but there were no differences in percentages of DHA. In addition, Cladocera, besides the lower percentage of EPA, had higher percentages of 20:0 and 22:0 in warm waters. These patterns in the percentages of 14:0, 18:0, 18:4n-3, 20:0 and 22:0 are in a good agreement with the hypothesis of homeoviscous adaptation. Thus, the role of EPA, and particularly DHA, as unique regulators of the homeoviscous adaptation of the zooplankton may have been overestimated. Overall, we confirmed the known differences between Cladocera and Copepoda, namely higher percentages of EPA in Cladocera and higher percentages of DHA in Copepoda. However, there was c.50% overlap in the ranges of the percentage of EPA in Cladocera and Copepoda, while the ranges in the content of EPA per unit organic carbon in Cladocera and Copepoda overlapped completely. Differences in the percentages and content of DHA between Cladocera and Copepoda were statistically significant and invariant with temperature, and therefore are probably due to phylogenetic factors, rather than any temperature adaptation. Contrasting temperature was not associated with significant differences in the contents of EPA and DHA per unit of organic carbon within the taxa studied. If this remained the case in a warming climate, such warming would be unlikely to reduce the accumulation of these important PUFAs in the zooplankton, at least if species composition was unchanged. However, if there were shifts in the proportions of Cladocera and Copepoda in the zooplankton, for example fewer copepods as temperature rises, a decrease of the flux of PUFA in the ecosystem is plausible, taking into account the phylogenetic (and temperature invariant) differences in DHA between the two groups.

Аннотация: Motivation: Bacterial luciferases are heterodimeric enzymes that catalyze a chemical reaction, so called bioluminescence, which causes light emission in bacteria. Bioluminescence is vastly used as a reporter system in research tools and commercial developments. However, the details of the mechanisms that stabilize and transform the reaction intermediates as well as differences in the enzymatic kinetics amongst different bacterial luciferases remain to be elucidated. Results: Amino acid sequences alignments for 21 bacterial luciferases (both alpha- and beta-subunits) were analyzed. For alpha-subunit, containing the enzyme active center, 48 polymorphic amino acid positions were identified. According to them, the sequences fell into two distinct groups known as slow and fast based on the decay rate of the bioluminescence reaction. The differences in the enzyme active site induced by structural polymorphism are analyzed.

Аннотация: Two groups of factors, phylogenetic and ecological, are presently regarded as controlling fatty acid composition of fish, including essential eicosapentaenoic (EPA) and docosahexaenoic (DHA) acids. Environmental effects, e.g., trophic position, temperature and/or seasonality, were previously studied using sums of fatty acids or only their level data. We tested the hypothesis that differences in trophic levels of piscivorous (pike and perch) and omnivorous (roach and bream) fish from a mesotrophic reservoir allow discriminating levels and contents of individual fatty acids, especially EPA and DHA. The more established measurements, i.e., stomach contents and carbon and nitrogen stable isotopes in fish muscles, were also carried out to provide linkages between the different ecological tracers, fatty acids versus stable isotopes, and matching the methods for long-term food sources (fatty acids and stable isotopes) and recent foraging (stomach content analysis). We also studied a putative influence of seasonality. Similar to other studies, there were seasonal changes in fatty acid composition and contents of two fish, perch and roach, due to direct and indirect effects of water temperature. Meanwhile, the piscivorous and omnivorous species captured in the same month, were explicitly differentiated on a base of stable isotopes and fatty acids. Significantly higher percentages and contents of DHA in piscivorous fish, perch and pike, relatively to those in roach and bream, likely indicated a higher trophic transfer efficiency for this essential fatty acid. All the fishes have commercial importance for regional fishery and are harvested from the studied reservoir for human nutrition. Regarding content of EPA + DHA (mg g?1 fish) as the indicator of nutritive value for humans, pike had the highest nutritive value, roach and perch had intermediate overlapped values, and bream was of the least benefit. © 2016 Elsevier B.V.

Аннотация: This paper studies the fatty acid (FA) composition and content of essential polyunsaturated fatty acids (PUFAs) in the biomass of larvae and adults of chironomids from the saline Shira Lake. Species of different genera significantly differ in their larvae FA composition and essential PUFA content, and they also occupy different ecological niches: Chironomus species with a low PUFA content (0.2–0.3 mg g–1 of wet weight) inhabit a deepwater zone of the lake, while Glyptotendipes barbipes species that were richer in PUFA (2.3 mg g–1 of wet weight) dwell in the littoral of the lake. The biochemical differences are likely related to different feeding spectra of these taxa and can also be explained by the phylogenetic factor. A comparison does not find differences in the PUFA content in larvae and adults in the samples of the same species G. barbipes; i.e., we do not confirm the data on an increase in the content of these acids during the metamorphosis of chironomids. Thus, the data on the PUFA content in larvae can be used in calculations of PUFA fluxes through chironomid emergence from water bodies; however, the taxonomic affiliation of the emerged chironomids should be taken into consideration due to the high variability in the PUFA content in Chironomidae species. © 2017, Pleiades Publishing, Ltd.

Аннотация: A psychrotolerant, methylotrophic methanogen, strain YSF-03T, was isolated from the saline meromictic Lake Shira in Siberia. Cells of strain YSF-03T were non-motile, irregular cocci and 0.8–1.2?m in diameter. The methanogenic substrates utilized by strain YSF-03T were methanol and trimethylamine. The temperature range of growth for strain YSF-03T was from 0 to 37 °C. The optimum growth conditions were 30–37 °C, pH 7.0–7.4 and 0.17M NaCl. The G+C content of the genome of strain YSF-03T was 41.3 mol%. Phylogenetic analysis revealed that strain YSF-03T was most closely related to Methanolobus profundi MobMT (98.15% similarity in 16S rRNA gene sequence). Genome relatedness between strain YSF-03T and MobMT was computed using the Genome-to-Genome Distance Calculator and average nucleotide identity, which gave values of 23.5 and 79.3 %, respectively. Based on the morphological, phenotypic, phylogenetic and genomic relatedness data presented here, it is evident that strain YSF-03T represents a novel species of the genus Methanolobus, for which the name Methanolobus psychrotolerans sp. nov. is proposed. The type strain is YSF-03T (=BCRC AR10049T=DSM 104044T=NBRC 112514T). © 2018 IUMS.

Аннотация: Fish are recognized as the main source of physiologically important omega-3 long-chain polyunsaturated fatty acids, namely, eicosapentaenoic acid (EPA) and docosahexaenoic acid (DHA), for human nutrition. However, muscle tissue contents of these fatty acids in diverse fish species, i.e., their nutritive value for humans, varied within two orders of magnitude. We reviewed contents of EPA and DHA, measured by similar methods using an internal standard during chromatography as mg per g of wet mass in 172 fish species belonging to 16 orders, to evaluate probable variations in phylogenetic and ecological drivers. EPA + DHA content varied from 25.6 mg g(-1) of wet mass (Sardinops sagax) to 0.12 mg g(-1) (Gymnura spp.). Multidimensional redundancy analysis revealed that among phylogenetic, ecomorphological and abiotic environmental factors, the highest proportion of variation contribution belonged to the shared contribution of sets of phylogenetic and ecomorphological factors. Specifically, the highest values of EPA + DHA content were characteristic of fish belonging to the orders Clupeiformes or Salmoniformes, were pelagic fast swimmers, ate zooplankton and inhabited marine waters or migrated from fresh to marine waters (anadromous migrations). High EPA and DHA content in muscle tissues of the above species appeared to be a metabolic adaptation for fast continuous swimming. In contrast to common beliefs, our meta-analysis did not support the significant influence of higher trophic levels (piscivory) and cold environments (homeoviscous adaptation) on EPA and DHA content in fish. However, many causes of high and low levels of physiologically important fatty acids in certain fish species remained unexplained and require evaluation in future studies.

Аннотация: The results of a study of the specific features of morphological and genetic polymorphism of the population of the anadromous White Sea common whitefish (Coregonus lavaretus L.) from the Keret' River are presented. As assessed by its morphological features, the whitefish population of the Keret' is homogenous. A comparison of the Keret' whitefish with whitefish populations of both Europe and Siberia revealed clear differences. These differences relate first and foremost to the fish locomotion and orientation in space: body depth, length and positions of fins, and interorbital width. The characteristics of skull features (craniological analysis) of the White Sea whitefish are presented for the first time. The results of an analysis of the polymorphism of the ND1 fragment of the mitochondrial DNA confirmed an earlier suggestion about the mixed origin of the Keret' River whitefish: the descendants of three different phylogenetic lineages were revealed in the population.

Аннотация: We have analyzed the partial sequences of the mitochondrial COI gene along with the amino acid sequences of cytochrome oxidase subunit I, encoded by this gene region, in representatives of 11 genera of salmonoid fish. For amino acid sequences, two alternative networks are constructed with outgroups represented by either Esocoidei or Osmeroidei as the supposed ancestral groups. This way, Osmeroidei appear to be closer to the salmonoid fish than Esocoidei, and their presence in the network as an outgroup explains the available data on the morphology and karyology of salmonoids much better. A number of the results of this study are fundamentally new. In particular, the slowing down of the molecular evolution of the grayling (Thymallidae) is shown. We conclude that the charr (Salvelinus) is one of the modern genera of salmonoids closest to their ancestor. The hypothesis of the phylogenetic proximity of the genera Brachymystax, Hucho, and Salmo has been confirmed. We also discuss the possibility that it is namely the changes in the amino acid sequence of cytochrome oxidase subunit I that lead to postzygotic reproductive isolation between taxa.

Аннотация: This paper elucidates the features of colonization by whitefish (Coregonus lavaretus L.) of waterbodies of the European part of Russia in relation to Pleistocene glaciation. Based on the data on the frequencies and phylogenetic relationships of mitochondrial DNA haplotypes, a significant role of migrants from the western periglacial refugia is shown. The first large refugium was located at the North Atlantic; the second was at the South-Eastern Baltic. Until the last glaciation, with the maximum at about 20000 years ago, migrations from Siberia took place as well. However, at present the descendants of these migrants in the waterbodies of Northwestern Russia are not the dominants. The size of the refugium where the population lived prior to expansion may be an important condition for the successful spreading of common whitefish.

Аннотация: Contents of highly unsaturated long-chain fatty acids of omega-3 family (HUFA); eicosapentaenoic acid (EPA; 20:5n-3); and docosahexaenoic acid (DHA; 22:6n-3) are the principal indicators of the nutritive quality of fish for humans. Effects of environmental factors, first of all water temperature, on EPA and DHA contents in fish tissue are not currently completely understood. To reveal the putative effect of water temperature, fatty acid composition and contents were studied for 6 fish species, inhabiting the cold waters of the Yenisei River (Siberia, Russia) downstream of a dam (hypolimnetic release from reservoir) and its adjacent warm water tributaries (the Mana River and the Kacha River). It was hypothesized that (a) fish species from the cold river would have higher HUFA contents than fish from the warm rivers and (b) temperature would be negatively correlated with HUFA content in fish species. Using gas chromatography-mass spectrometry, distinct species-specific fatty acid profiles were observed, whereas contents of the essential fatty acids, EPA and DHA, in fish species from the cold Yenisei River were in general similar to that from warm tributaries. Thus, in contrast to the first hypothesis, phylogenetic factors overweighed the effect of water temperature and food (benthic invertebrate) composition, on fatty acid composition and HUFA content in fish. For the second hypothesis, for the 2 species inhabiting both cold and warm rivers, only one had higher EPA and DHA content at lower temperatures. Consequently, the response of EPA and DHA content in fish tissue to temperature variations may be species-specific.

Аннотация: This is the report about the secondary contact zone of coregonids in the Upper Volga basin. Two mitochondrial DNA (mtDNA) phylogenetic lineages of vendace Coregonus albula (Linnaeus, 1758) living in Lake Pleshcheyevo have been analyzed and compared in terms of morphological characters. These lineages have developed under the conditions of allopatry and are characterized by strong differences of the mitochondrial DNA sequences. The lineages have coexisted in the same lake since the last glaciation maximum (about 10,000years ago). The morphological analysis has shown that representatives of both lineages correspond to C. albula, while slight, morphological variations between lineages indicate different food preferences and locomotor abilities. Scenarios where multiple distinct coexisting phylogenetic lineages are characterized by low levels of morpho-ecological divergence are uncommon. These situations are important for understanding biodiversity dynamics and the mechanisms that drive coexistence, adaptive divergence, hybridization, and extinction when genetically divergent lineages meet in secondary contact.

Аннотация: In luminous bacteria NAD(P)H:flavin-oxidoreductases LuxG and Fre, there are homologous enzymes that could provide a luciferase with reduced flavin. Although Fre functions as a housekeeping enzyme, LuxG appears to be a source of reduced flavin for bioluminescence as it is transcribed together with luciferase. This study is aimed at providing the basic conception of Fre and LuxG evolution and revealing the peculiarities of the active site structure resulted from a functional variation within the oxidoreductase family. A phylogenetic analysis has demonstrated that Fre and LuxG oxidoreductases have evolved separately after the gene duplication event, and consequently, they have acquired changes in the conservation of functionally related sites. Namely, different evolutionary rates have been observed at the site responsible for specificity to flavin substrate (Arg 46). Also, Tyr 72 forming a part of a mobile loop involved in FAD binding has been found to be conserved among Fre in contrast to LuxG oxidoreductases. The conservation of different amino acid types in NAD(P)H binding site has been defined for Fre (arginine) and LuxG (proline) oxidoreductases.
